The new version of TweetDeck (0.34) is now available. With this version you can use your own url shortener for example Yourls.
You only have to enter following code to “other service” in the TweetDeck settings:
http://doma.in/yourls-api.php?signature=######&action=shorturl&format=simple&url=%@
You can find your signature in your webfrontend on Yourls, if you go to tools and there under Secure passwordless API call.
I have tested it and it works great.
Thank you, TweetDeck!

I haven’t been able to get this to work because I’ve set YOURLS to require authentication. I’ve tried adding “username=foo&password=foo” to the query string but that hasn’t helped. Any ideas?
Ah, I missed this bit “You can find your signature in your webfrontend on Yoruls, if you go to tools and there under Secure passwordless API call.”
I don’t have that, so I guess I need to upgrade my YOURLS install
I had forgotten to mention where you can find your signature and have updated this later
I have version 1.4.3, so this could be the point.
Good luck.
Here’s an explanation of how to set up Su.pr /Stumbleupon (with authentication to track your own traffic) with Tweetdeck’s new url shortening options: http://twitpic.com/1piz5a
